The application tool suite records every toolchain call and checks the last one. The reference index starts building on its own thread when a context is created, so its api --json and doc --json calls could land between a tool's call and the check that reads it — the release pull request #13 failed checks on Linux with found ["doc", "--json", …] where ["check", "Main.pudu"] was expected. The helper now skips the index's own commands.
Verification: pudu test test passes 22 suites, 518 assertions; ToolsTest passed five runs in a row.
